After l done the RepeatMasker genome1.fa [-lib library.fa] [-pa 8].
How can I use the next command? runcoseg.pl -d -m 50 -c ALU.cons -s ALU.seqs -i ALU.ins
Those two commands in the README are unrelated to each other; they are only meant as examples. Full instructions for running COSEG can be found on its own dedicated home page (http://www.repeatmasker.org/COSEGDownload.html, "Running Using Your Own Data").
