I've been trying out filterSAM but noticed that a lot of tmp.XXXX.bam files are accumulating in the output directory. These seem to be associated with jobs that already finished (i.e. created the final output file). I'm worried that the output file is incomplete because the tmp files haven't been "rolled into" that final output? Hope my question makes sense.

I used this code and submitted with condor, which is our job management system, where I fed it a list of sampleIDs

filtersam -i 96 -o $sampleID.sorted.96.bam -p 6 $sampleID.sorted.bam

Interestingly, each job has tmp files associated with it that start around 0032, almost like it stopped adding the tmp files into the output file after it got to 0031??

Implement the different definitions of percent identity shown here and let the user decide which one to use. Recommend gap-compressed identity
