Current Repository for the WikiPathways Web Site

This repository contains the code and development history of the main web site for the WikiPathways project: wikipathways.org. Built upon MediaWiki, the site includes numerous custom extensions, javascript, skins and hacks.

Installation

We do not recommend attempting to install this site code as-is. There are many parts and services required that are not included here. Contact one of the architects for more details.

If you do attempt to install, note instructions in the README.md files in each subdirectory of wpi/extensions/, e.g., GPMLConverter and Pathways.

Suggested query: List pathways without curation tags

Sometimes I find pathways that don't have any curation tags, so even if they are actually complete, they are not included in the analysis set. Also, since they don't have any other tags, they don't show up in the admin curation protocol. So they are effectively invisible. Is it possible to create a SPARQL query to find them?

How can I get all metabolite/compound IDs in all WikiPathways pathways?

If anyone knows the SPARQL for the title, please let me know!

Add Github action to validate example SPARQL queries

Metadata additional queries

Egon mentioned that generic counts data should be part of folder metadata.

Adding communities + community-queries

We want to include more communities, while making the community-specific queries available to all separate communities

Decide what is community and collaboration

To make a distinction between these and place queries in separate folders.
