This is a repositiory for the microbiome analysis associated with the resistant vs susceptible Montipora capitata proteomics study.

The repository is set up with three folders within the analysis folder: input, output, and procedure. The input folder contains files needed to run the analysis. The output folder contains all files generated by the analysis. The procedure folder contains all code necessary to run the analysis. Within the procedure folder the order in which to run the scripts is:

1. live_vs_dead_bash_qiime2
2. organ_vsearch
3. organel_removal
4. alpha_diversity
5. beta_diversity
