After authentication, an extra window with NickServ remains open. My irssi fu is not elaborate enough to come up with a working fix, I tried:

$server->command("MSG NickServ identify $password");
Irssi::print("Sent identification for $data to NickServ.", MSGLEVEL_CLIENTNOTICE);
# Close window after having identified.
my $window = $server->window_find_name("NickServ");
$window->destroy();

This doesn't work unfortunately. Do you have an idea how to fix it properly?

0n freenode, you identify against nickserv, but on geeknode, it's called C and the syntax is
/msg C nick identify <password>.
