supwma's Issues

ask

Dear Zhang, I am Hou Xiaolin, a neurosurgeon from the Affiliated Hospital of Chengdu University of Traditional Chinese Medicine. I was lucky to see your Supwma study. I used your Git code. According to the instructions, there will be mistakes, I would like to ask you how to solve this problem, thank you. Is this a problem with the 3dslicer version?

Request for `TrainData.zip`

Dear @tengfeixue-victor @zhangfanmark,
I am a Researcher at MANAS Lab in IIT Mandi, and I have taken a keen interest towards your study DeepWMA and SupWMA, I have also been able to run the SupWMA code and was able to visualise the clusters created by the code.
We also wanted to also train using our dataset using your code, but for that I request the TrainData.zip. However, I did request the dataset over mail but didn't get any response.

Help on how to train on custom public dataset!

image

This is a snapshot of a subject from dHCP dataset, and I want to try out the SupWMA code on the same. I am finding difficulty in understanding how the data is passed through as a custom TrainDataset, from what I have gathered as of now is that I require a .nrrd and a .vtp file for starting the training process. But I have .bvec, .bval , brain data .nii.gz and the mask .nii.gz, how can I go forward with this, I have found some of the slicer implementations for conversion of data types, but I think that won't be enough. Also I think there is a requirement of sf_clusters_train_featMatrix.h5 like file for training the model.
@tengfeixue-victor Can you please help me with the same and also provide the preprocessing script used by you?

PS: I am new to the neuroimaging field and would like increase my knowledge in the same.

If the output clustering results are in the atlas space?

I knew the subject-specific tractography data is transformed into the atlas space and then perform clustering. So I wonder if the output clustering results are in the atlas space?

If so. How can we transform it back into subject-specific space for further analysis?

We use SupWMA on HCP 7T data and merge all 198 clusters into one file. The result looks good in 3DSlicer ๐Ÿ‘๐Ÿ‘ but then we transform vtp file to tck file and loaded in MRview. The tractogram is not aligned with the subject-specific b0_mean.

If the 'Tractograpy Display' modules in 3dslicer would coregister tractogram with image automatically? However, they are not actually in the same space?

Thank you!
