Refactor emacs prelude personal files

Refactor vanilla config into use-package. Group modules.

WARNING: there are no automated tests for this and the setup contains almost 3k lines of Lisp code. Change with care.

Emacs flycheck config with python is buggy

Sometime it works, sometimes not... It seems that started working bad specially in jun/2021.

I had a hard time with flake8 working properly with flycheck. Maybe it's a custom.el issue.... I am not sure

Improve setup.sh: make backup of submodules and git submodule update more reliable

In that moment I rely on the existence of git submodule deinit --all to handle the problems with pre-existing files of git submodules. However this flag is not present in old version. Currently I cannot use that script properly to install on Ubuntu trusty (14.04). Is not my main distro, but can be useful someday this be portable.

Another thing is: I'm not backing up git submodules. I just delete them and clone again. Would be better saving them in case if is any only-local change or commits.

Refactor .emacs.d conf

Too much slow, takes 6s to load on ssd at linux. Takes almost one minute to start on Windows!
