#B. Conda environment with all tools for metabolic models

# C. Run CARVEME for all the MAGs
1) copy all MAGs predicted proteins files (*.faa) to a local dir (HOTMIX)

Comments on carveme: carveme builds a metabolic model (.xml file) prediction of all genomes based on their predicted proteins (.faa file + generated .tsv file). It allows to predict the uptake and secretion capabilities of an organism only from genetic evidence and will produce a simulation-ready model without gap-filling for any particular media. It is also possible to "enforce" the presence of a metabolic route in a genome, this can be useful in the case we are working with incomplete genomes for which we know that they can grow on a specific media but the pathway seems incomplete. This is called gap filling (examples provided include pathways for growth on M9, or LB media).
