s25's Introduction

S25

A compound controlled vocabulary used to define the biological entities (organisms or parts thereof) used in the BODC parameter semantic model

Terms and mappings available from: https://vocab.nerc.ac.uk/collection/S25/current/

Search interface: https://www.bodc.ac.uk/resources/vocabularies/vocabulary_search/S25/

S25 is made of the biological name (linked to authoritative taxonomic registries when a match is possible) combined with, when necessary, attributes that further describe the biological entity. There are 7 kinds of attributes, all defined in their specific controlled vocabulary. This includes terms related to the development stage (S11), biological sex category (S10), size (S09), subcomponent/organ/body part (S12), shape (S14), colour (S15) or any other kind of subgroups defined by the analyst (S13).

So, in summary, the biological entity defined in S25 is made of the following combination of terms (with all but the name being optional):

Taxon Stage Sex Size Subcomponent Shape Colour Subgroup
name S11 S10 S09 S12 S14 S15 S13

Below are quicklinks to the github repos and the BODC Search UI for the S25 term and for its components

'taxon' missing from documentation

In the explanation of how the biological entity concepts are defined https://github.com/nvs-vocabs/S25/ the table shows all the qualifiers, but is missing the biological-name/taxon. It might be 'obvious' but I think the documentation would be improved by adding that column on the left.

Maybe also indicate which qualifiers are 'optional' (all of them?)

Correction: replace "organisms" with "ciliates" in existing terms of the form "aloricate organisms" (BODCNVS-936)

I cannot see why we chose to use the term "aloricate organisms" instead of "aloricate ciliates" for http://vocab.nerc.ac.uk/collection/S25/current/BE005896/
http://vocab.nerc.ac.uk/collection/S25/current/BE005897/
http://vocab.nerc.ac.uk/collection/S25/current/BE005898/

Hence why I am proposing to correct the label to make it more explicit that these are "ciliates", a non-scientific name that does not perfectly align to the taxoomic groupings specially when considering aloricate organisms, but a name that is widely used in scientific literature and in model studies.

NTR: macroalgae

This new term needs to be added to S25 to support the creation of nvs-vocabs/P01#43
The term "macroalgae" refers to species of multicellular macroscopic algae found in marine or freshwater environments. They include epiphytic species. Marine macroalgae are also known as "seaweeds".

New S25 term for 'zooxanthellae' for eReefs project

This new term is to support the creation of two P01 terms for the eReefs project.

Description to align with the comment on AlgaeBase(https://www.algaebase.org/search/genus/detail/?genus_id=44603):
Blank and Trench (1986) proposed rejection of Zooxanthella Brandt as a confusing name widely applied to taxa not including its type. Currently "zooxanthellae" is used for endosymbiotic algae belonging to various taxa of chromophyte algae.

Some useful historical context for the classification of zooxanthellae is provided in section 4.2 of https://www.sciencedirect.com/science/article/pii/B9780123942821000016

Note while zooxanthellae are particularly associated with corals, there are other non-coral symbioses.

ITIS and APHIAID to set to 99999

NTR: S25 terms for EMODnet Chemistry project - Clupea harengus membras variants [2 terms]

New S25 terms for Clupea harengus membras, with sub-components liver and muscle tissue.

To be created as:
Clupea harengus membras (ITIS: 161726: WoRMS 234068) [Subcomponent: liver]
Clupea harengus membras (ITIS: 161726: WoRMS 234068) [Subcomponent: muscle tissue]

'membras' signifies herring deriving specifically from the Baltic Sea, so differs from the existing 'Clupea harengus' term.
