OK, JavaScripts are easy enough:
var jsRootPath = 'vendor/bootstrap/dist/js/';
app.import(jsRootPath + 'bootstrap.js');
which I can understand not everybody will want all of that automatically included, so I'm not sure if I should issue a PR or... make a separate addon.
But fonts do not behave the same way, as noted here:
ember-cli/ember-cli#1159

This should be working as of ember-cli-bootstrap version 0.0.4. This was previously an issue with ember-cli, as you mentioned, but has been resolved as of ember-cli version 0.0.40 ember-cli/ember-cli#1159
