[Processing] Snakemake Workflow

Create a snakemake workflow that combines all current processing steps so that everything can be run more simply - everything would be much more streamlined vs running individual scripts.

  • Add example scripts for processing data until creation of snakemake workflow
  • Create snakemake workflow

[DATA] Cam-can

Started to process the Cam-Can dataset.

Preprocessing

  • fMRIprep (21.0.0rc1)
  • FreeSurfer 7.1
  • SnakeDWI

General comments & issues

  • Quality is lower (expected) than HCP
  • Thalamic labels were unexpectedly bowed out on the right side
  • Putamen + GP labels were dilated
  • Tractography had difficulty reconstructing connections (eg. GPi-Thalamus, excluding streamlines passing through GM)

  • Making use of the already computed template registrations
    • Stored on Graham .../ext-bids/cam-can/deriv/greedy_build_template_camcan/results/composite/sub-{subject}_to-{template}_via-cohort_CompositeWarp.nii.gz
