Hi Ming,
It is already supported in this package. You only need to set the gene bodies as the target regions.
In following example, the H3K36me3 marks are enriched to gene bodies as well as 1kb upstream and downstream:
mat = normalizeToMatrix(H3K36me3, genes, upstream =1000, downstream = 1000, ...)
EnrichedHeatmap(mat)In the vignette of the package (http://www.bioconductor.org/packages/devel/bioc/vignettes/EnrichedHeatmap/inst/doc/EnrichedHeatmap.html). I showed this feature with using CpG Island (regions with certain width), basically it is same as using gene bodies.
