Colours defined in:

base09
base0F
base01
base02
base04
base06

Are just the dark palette colours in dark schemes and the bright palette colours in bright schemes.They should instead be shades of colour and of grey like in the example in the chriskempson/base16-shell readme.

Guidelines for what the colours will do and what they should look like can be found in chriskempson/base16 here. They are, coloured:

base09 - Integers, Boolean, Constants, XML Attributes, Markup Link Url
base0F - Deprecated, Opening/Closing Embedded Language Tags, e.g. <?php ?>

Shades of black:

base01 - Lighter Background (Used for status bars, line number and folding marks)
base02 - Selection Background

And shades of white:

base04 - Dark Foreground (Used for status bars)
base06 - Light Foreground (Not often used)

Some creative liberty may need to be taken in the definition of these colours to generate an actual colour scale, but care must be taken to ensure they are defined in a similar intensity to other colours in that palette.
