It has to leave a certain amount "Free". The developer would have set a extra load of space to be left "Free" to ensure file integrity is met. you might be able to adjust it further if you wish

We ended up discovering the issue. RetroPie Manager was hanging on shutdown causing files to be locked on the card. With those files being locked the shrink operation was seeing a different end sector than what is the "real" end sector. This conversely was causing the image to be more bloated with free space than it show be. The resolution was to stop RetroPie Manager, uninstall it, perform defrags, backup the image, and then shrink.
