suez: an R package for mapping response-eQTLs

suez extends the PANAMA eQTL mapping framework (http://journals.plos.org/ploscompbiol/article?id=10.1371/journal.pcbi.1002330) to handle

  • multiple conditions (e.g. stimulated/unstimulated), including response-eQTL mapping
  • latent factor correction
  • known kinship between individuals

Installation

The easiest way to install is

if (!require("devtools")) install.packages("devtools", repos='http://cran.us.r-project.org')
devtools::install_github("davidaknowles/suez")

Add known Covariates

Hi David,

I'm testing suez and I've created the covariance matrix using the condition and latent variables.

Is there a way to add known covariates? (e.g. genotype PCs, Sex, etc) and interaction terms?

Error in map_interaction_qtl

Hi,

Step 1 finished correctly and then used the kernel to map eQTLs.

The process seems to be passing correctly different milestones (I had to add a few utility functions from dox that were missing) but ends with an error:

[a great number of genes and variants examined, all with normal termination]
....
....
Optimization terminated normally:
Convergence detected: relative gradient magnitude is below tolerance

Error in { :
task 1 failed - "task 1 failed - "invalid 'length' argument""
Calls: map_interaction_qtl -> %do% ->

Any ideas?

Suez Installation

Hi David,

I have a working rstan installation on a RHEL 7 server.

devtools::install_github("davidaknowles/suez") returns:

Modules.cpp:3:30: fatal error: include/models.hpp: No such file or directory
#include "include/models.hpp"
^
compilation terminated.
make: *** [Modules.o] Error 1
ERROR: compilation failed for package ?suez?

  • removing ?/home/iv/R/x86_64-redhat-linux-gnu-library/3.4/suez?
    Installation failed: Command failed (1)

Any ideas?
