In some cases the style prevents the two end links in the footer to be unclickable. Looks like it's caused by the centered paragraph overlapping the side paragraphs.

Every now and again the main menu doesn't center and remains left aligned.

Also, sometimes it also goes into the "Mobile" version of the main menu even when the site is stretched really wide.

Double size the images and then explicitly set the size and zoom for those images.

Use typeface first, and then use cufon for windows machines as a fallback / cleanup.

It would be cool if the search box was more of a bar then a floating box in the 'mobile' layout version.

Live writer doesn't integrate well with the theme. Look into this.

When there's a long (ish) title, the search bar will drop below it without spanning the window.

Document the php, and headers 'n comments 'n stuff.

Clean up post headers so that the comment count is clearly labeled as comment count, and do some sort of styling so that replay isn't just 'hanging out under the post meta.

Possibility... Remove navigation? It looks weird with only one link when it switches into mobile mode.

Differentiate comments by the post author / admin / etc...

Because of the font I've chosen for post titles, putting in compound words LikeMyCoolClass are hard to read. Possible resolution: Different font, possible "small caps" for titles?

In single column mode (when the page is narrow enough)

If there's one widget, make it span
If there's two widgets, make it only take up 50% (don't flip to 33 or 25)
If there's three widgets, go from 33 -> 100 instead of 33 -> 25 -> 100
if there's four widgets, go from 25 -> 50 -> 100
if there's more than 4... do whatever. (Default is 25 -> 33 -> 50 -> 100)

Search button drops below the search box for IE 9 in some cases.

Flipping rotation on the phone from portrait to landscape super zooms the page.

Make something humorous. Make it funny. Make it useful (e.g. auto search with whatever URL parameters were there).

Clean up the comment box. Make sure it works with reply's. Be awesome.

Mainly when I have a REALLY long post. Having an edit link at the top would be awesome.
