hi, what type of annotation track are you trying to show? if you send a bed file it will show it.

I'd like to show a track containing RefSeq Genes. They are visible by default in IGV.
EDIT: when I supply a bed file containing RefSeq genes something strange happens: I see two new tracks instead of one and only one of them contains RefSeg genes (attachment)
I run jigv with the following command:
jigv tfile1.bam#recalibrated file2.bam#allcontigs genes.bed

the refseq genes is displayed by default, you don't need the bed file. perhaps you just didn't see it before you added the other bed file?
