Boundless suggests that you don't put more than one Geoserver instance in a single Tomcat instance. This program currently puts each new Geoserver into a single Tomcat. This might be leading to frequent JVM memory allocation issues.

Running more than one Tomcat is a little tricky, because by default, Tomcat will listen to port 8080. If you're gonna have more than one, each will have to listen to a different port. Then, if you want people to get at it from the outside world, you're going to have to adjust Nginx configuration files to proxy traffic from port 80 to whatever port Tomcat is on. So yeah... more complicated.
