Openbabel is licensed under GPL. While that is compatible with the GPL license, if they are distributed together (which I believe they have to be in this case), the combined release must be under GPL, which may cause problems, as that license is more restrictive.

This isn't a problem. We aren't going to distributed 3Dmol.js with openbabel.js by default (since it would be huge). The user would include openbabel.js themselves (and, in doing so, convert everything to GPL goodness). If they don't, then they are left with only BSD licensed code, but are limited to our built-in file formats (which should be good enough 99% of the time).
