Actually, this is not a problem. By default, WP reads only single PHP files in the mu-plugins and consider these files as a plugin.
To make the plugin works in mu-folder, you should copy & paste the plugin files/folder and put them directly in the mu-plugins folder.

I have successfully loaded the meta-box plugin in mu-plugins by creating a loader php file as referenced here http://codex.wordpress.org/Must_Use_Plugins.
