Hmm, this seems like it could be an issue with how you are setting up the graph. In particular, it might be that your Saver object is not properly associated with the TensorFlow graph that contains all the variables. Or a least, this StackOverflow post seems to suggest that this is the case:

I am struggling to save the model.
Using tf.saved_model.save(model, model_dir)
if gives me ValueError: Expected a Trackable object for export, got <graphsage.models.SampleAndAggregate object at 0x7fd1072e8a90>.
