Now, on fedora 19 I have the same bug. On Debian and Ubuntu works as intended.

I found out that the sequence of ftplugin/ and syntax/ being loaded depends on your vimrc! If you put filetype plugin indent on before syntax enable, then the ftplugin/ is loaded first (and vice versa). Kind of confusing …
So we should find a solution that works in both cases.

And I have the same .vimrc on both machines so filetype and syntax enable ordering is the same.

I put a execute 'runtime! syntax/vimwiki.vim' in ftplugin/vimwiki.vim so that the syntax is loaded before the filetype stuff. Do the error messages still occur?

Nope, errors are gone. But there is another issue - I don't like syntax file to be loaded twice for a buffer - especially when we have maxhi=1. I have tinkered it a bit so only a chunk of regexes are loaded/reloaded.
Could you check it?

Oh yes, I thought of that the syntax file is loaded twice, but then forgot it. However, I don't really understand why it happens, because in syntax/vimwiki.vim is already a variable b:current_syntax to prevent this case.
