Possible Solution Maybe the directory name could be set via a variable and fileadmin in case the variable is not set.

Have you tried setting $GLOBALS['TYPO3_CONF_VARS']['BE']['fileadminDir'] accordingly? This should be respected in case the configuration is there once the command is called.

Otherwise (e.g. when needing more storage folders), the only option is to create them via cli (e.g. with a bash script), in case they don't exist.
