@morenoh149 this is a known issue and sometimes it might even be desired, but you are right. It can create problems. We'll take a look at it.
Update: I found a way to fix it and I'm merging it in as soon as the PR is up and cleared.
This is what you do:
Set height: $navigation-height; for .navigation-tools
Set min-height: $navigation-height for .nav
You then have to adjust the paddings of the search field and the submit button a bit!
For some reason that doesn't seem to work in Safari but I'm looking at it now...
UPDATE: Fixed it!
Just set
min-height: $navigation-height; instead of height: $navigation-height; for the header.navigation
