This sounds odd - what happens if you run kontemplate template vars.yaml | kubectl apply -f - (to read from standard input)?
I see that the file has no resource separator (---) at the beginning, but that should not matter unless there are several files lacking the separator in the same resource set.

yikes, my bad. Added the resource separator at the beginning of every file and it is now working as expecting. Sorry about this.

No worries, YAML is not exactly the most human-friendly format ;-)
