Forgot to provide an example. "Save Link As" "Slides from ICML 2010 tutorial on Stochastic Optimization in Machine Learning" (immediately before horizontal rule) on this page:

The full file is 514218 bytes. The shortened/corrupted version I get with EwE is 66560 byes.

This is the right place to report bugs, don't worry.
I tried the page you suggested and was able to download the file fine without problems. Certainly I can't see any particular reason why EwE would interfere with the Save Link As functionality.
The Chrome bug you linked to would make sense as the extension does change the page contents to add the edit buttons however for Save Link As I still can't see how.
I'm afraid the only thing I can suggest is trying a newer version of Chrome or the latest EwE from the git checkout.

I also was not able to reproduce on another Linux machine w/ Chrome 8 and EwE so it must have been something specific to my environment... maybe NFS... sorry for the trouble and thanks for the quick reply.
