This seems to be a similar issue as here: #52
Also the fix proposed is the same.
@rocketraman Looks like I used a similar workaround as you suggested there and already tested it.

@maciex Try out the latest master please, you should be able to specify --no-page-centering to avoid this.
Remember that you can save your common options in ~/.local/share/sane-scan-pdf/defaults. In that file you would have:
PGCENTERING=0
I'll assume its fixed and close. If it doesn't work for you, please feel free to re-open!
