I think this is a good plan in terms of improving the code.
Strictly speaking, these changes could break back-compat with someone who has built on top of RSQLite in a way that relies on the class structure at present. Any thoughts on that? I'm fairly tempted to increment the major version number and document changes in NEWS and carry on.

It is a minor possibility - I think you're right to increment the major version number. I also have some code that we can use to check all the downstream dependencies of RSQlite on CRAN, and inform the maintainers if their package no longer works.
