This is most likely due to Selenium 3.0 using GeckoDriver and Marionette by default, rather than the legacy Firefox driver. Unfortunately bypassing self-signed certificates is not yet supported by Marionette, although it is being actively worked on. For now, if you need to test sites with such certificates, you should be able to set the marionette capability to False to force the use of the legacy Firefox driver. Note that this is not compatible with versions of Firefox later than 47.0.1, so you will need to take care not to upgrade Firefox for now.
