does not work for me:
I'd love to publish with hatch, but currently it only works with twine upload dist/*

Specifying user on the command line will always take precedence so the default wouldn't matter. In your case something else is happening. You can easily test this by modifying the file that does publishing and print what the final user is. There is no way that the flag does not work because I have a test for that.
