Agreed that Vim's auto format is destructive when it comes to code blocks, tables, etc.
Pencil's enabling autoformat only while in insert mode reduces some of the destructiveness, but clearly doesn't go far enough. As mentioned in the README, the workaround is to use ShiftPencil to toggle.
I'm not aware of any way to detect when entering/exiting a code block, but if there's a way to do that, then pencil could temporarily disable autoformat.

Now detecting the highlight groups when insert mode is initiated in HardPencil (hard line break) mode.
Autoformat is no longer enabled if the current highlight group is in the new exclude list.
