For the moment I am using the following to always have both:

fun! MyAddToFileType(ft)
  if index(split(&ft, '\.'), a:ft) == -1
    let &ft .= '.'.a:ft
  endif
endfun
au FileType markdown call MyAddToFileType('mkd')
au FileType mkd      call MyAddToFileType('markdown')

I'm just speculating, but I would guess the decision to use mkd is deliberate so as not to stomp over the default vim filetype. The highlighting grammars are a bit different.

+1 This is hurting me to use: https://github.com/honza/vim-snippets/blob/master/snippets/markdown.snippets , ft has gotta be markdown.

Same will happen for other projects. We should find a way to leave the ft as markdown which is what projects are more likely to use.
