This is the first component of a de novo assembler for reads obtained from a PacBio RS sequencing machine. We focused on the first stage of assembly, which is to determine which pairs of reads overlap. We created an overlapper which takes an input a FASTA file containing the reads, and gives as output the pairs of reads which overlap by at least a minimal length, along with the length of overhang before or after the overlapped segment of the read.
