This is simple question about priority - plugins are loaded AFTER vimrc, so they overwrite your settings. There are many ways to work around this: you can use

let g:loaded_viewdoc_pman=1

to prevent loading viewdoc_pman plugin, or you can execute your command after plugins will be loaded using events like

autocmd VimEnter * let g:ViewDoc_php = function('ViewDoc_php_my')

or you can move your code to plugin/viewdoc_pman_my.vim file, etc.
