Just wanted to say this fix took care of it. Results are quite fast.
Still a little funkiness in that the analyzed text gets applied to all indices even the ones that aren't checked off: http://cl.ly/image/05400834363q
Might be because all the indices have the same analyzers defined (using index templates to auto create indices).
Did I mention this plugin rocks. :)

Awesome, glad that fixed your performance problems.
That funkiness is definitely caused by the analyzers being named the same. Tokens are stored by their name, so if the name is the same they'll overwrite each other. Should be easily fixable for prefixing the prepending the index name to the analyzer name. I'll take care of it tonight
