Nevermind, it was as simple as changing a true to a false for PrefixProjectToNodes
from azure-devops-migration-tools.

It is important that the PrefixProjectToNodes setting is consistent across all the processors in use, as you found.
It is in the documentation but not that obvious. I will get the error message you saw entering into the FAQ so it easier to spot in the future.
