I don't believe that this is the case. (It certainly wasn't in the past, though it's possible something changed recently) The UI says it's downloading, but the function that does the downloading first checks to see if the needed item is already in /Library/Managed Installs/Cache, and returns that item if it exists. So there's only one download.

This was a problem with our server not sending Last-Modified and honoring If-Modified-Since. We have fixed it on our end. Munki is fine.
