Can we do something smart here? Such as fixing the padding between equation and label to a fixed amount?
I think that the fixed padding approach will look pretty bad, as the equation numbers will not align in the default right-aligned equation numbering. I suppose one solution might be to configure MathJax to use left equation numbers and left equation alignment (rather than centering), plus specify the align-indentation so that the equations are aligned to a fixed amount (that is larger than the space used by the numbers). I'm not sure that still won't make the wide elements, though. I'd have to check.
For people using equation numbers, it is important to specify the width in the JSON object so that the numbers will fit into the expected amount of space.

Good point about the alignment. I'll try the right-aligned equations with rhs labels and see how that looks. One problem is mathjax/MathJax#596 though; not sure if that affects rhs labels as well. There's always HTML tables, I suppose....
