Added --skip-deprecated option to skip analysis of deprecated methods and classes. Please update to 1.2 and add this option to the command line. Thanks for reporting issues!

This is great. I had written a little script to do what I wanted, but now with this feature I can use japi compliance.
Here is the output running japi-compliace on Accumulo, the project I am working on.
If interested, here is the little script I wrote to compare APIs between versions of Accumulo. I think I can start using japi-compliance now.
