You must have done something stupid :) Matrix.getValues() returns a float array in the exact same column major order that OpenGL ES expects. If that wasn't the case all the test cases and matrix dependent classes would not work. Please post a working, reproduceable example on the forums so we can debug it there.
I'll close this as it is not a bug in libgdx.
