I switched to a lower level mechanism to remap the keys (https://github.com/xremap/xremap) and now it works. I'm guessing that SDL2 gets the keyboard events before Gnome's keyboard modifier tweaks are applied. But now that it's done with evdev and uinput, it works universally, including console, X11 and Wayland.

How are you remapping keys? Xmodmap seems to work fine for me on the main branch of Lem

I am on Gnome/Wayland (Fedora 40), using gnome-tweaks to remap caps -> ctrl. Xmodmap is unavailable on wayland IIRC.

Interesting tidbit from Arch docs: https://wiki.archlinux.org/title/Input_remap_utilities

Wayland's security model prevents programs other than the compositor from grabbing raw keyboard input. Some compositors support remapping keys (for example, mutter through gnome-tweaks), but many do not. Utilities work around this by grabbing the keyboard before the compositor, and passing modified keyboard input through to it.
