I am also using the Project Manager and I have found that strange behaviour. Nevertheless, I have found a way to make it work. On my Mac I just pressed Cmd+Shift+P and then choose the task Window: Reload.

Now, every time I use the Project Manager everything works fine.

So actually to make it work I had to do two things:

1. Open your project in Atom and remove the folder node_modules then run npm install
2. After that just press Cmd+Shift+P and then choose the task Window: Reload

I have tested this approach both on Windows and OS X.

Do you have to do this on every project you open or does it work after you've done it once?

I assume the problem has something to do with how we initialise and that it doesn't trigger when you load a project from the project manager.
