And this app is actually unmaintained code-wise now. Anytime someone runs into an unfixable bug, we direct them towards https://github.com/KinectToVR/Amethyst-Releases instead.
You most likely have your playspace orientation wrong. The trackers are definitely assigned correctly, the flip toggle won't fix the calibration being 180 deg wrong.
(Amethyst linked above also doesn't care about your playspace at all.)
