I had the same problem, but I could charge the V0.6.2 taking the master branch:
cordova plugin add https://github.com/katzer/cordova-plugin-background-mode.git

That's correct, I manually downloaded it too. But if I want to compile it with Phonegap Build, I have to use the latest version provided there: 0.5.0, quite obsolete.
Also, the plugin (0.5.0) does not actually keep the app listening to push notifications from com.phonegap.plugins.pushplugin, so I really don't know what for is this background-mode plugin if notifications are still ignored when the app is minimized.
