I seem to have the same problem. Apart from having a different CPU listed by versioninfo() I get the exact same output.
I additionally ran Pkg.test("Conda") in two different scenarios, getting two different responses. First, it was run without having specified CONDA_JL_HOME or CONDA_JL_VERSION, resulting in:

Hi Niklas,
I noticed that I have the same problem when I install miniconda independently from julia. I have also several python packages installed using "pip install --user" in my ~/.local directory. When I moved the ~/.local directory to ~/.local-test, then conda (stand-alone) and conda.jl works again. In my case, it seemed to be a problem in conda.

Or even simpler by defining PYTHONNOUSERSITE=1, e.g.
$ PYTHONNOUSERSITE=1 ~/.julia/v0.6/Conda/deps/usr/bin/conda --version
conda 4.3.22
Conda documentation recommends to remove the .local directory (seriously?!)

Nowadays Conda.jl cleans up its environment to remove CONDA* and PYTHON* variables, so hopefully this is fixed.
