First: Thanks Charlie! I hope you and your team and Nodejitsu find some use for Dillinger. =)
In regards to your issue, this may not be a Dillinger issue but a limitation of the API:
http://developer.github.com/v3/oauth/
After a quick review of the oAuth section and the orgs section I didn't see anything beyond allowing you to pull in MD files from your personal account. Maybe file a help request ticket with the Github support team to see if it is possible to see repos from organizations via the API after authenticating with one's personal account?

@dgm yes I believe so. when this issue was originally opened, they didn't have this supported in their API. take a stab at it!
