E185: Cannot find color scheme 'wombat256'
wombat256 is not set to be the default colorscheme during the installation. You must have changed something after installation? Also it seems that it has not been installed properly or runtime path has not been set properly.
C/C++ template file '/root/.vim/c-support/templates/Templates' does not exist or is not readable
This is something specific to your environment. yavide doesn't have anything similar to that.
ImportError: No module named server.yavide_server
To me it looks like installation did not go through without errors.

Indeed, installation seems to be fine (besides yavide shortcut on desktop not being installed due to xdg-user-dir missing on your system).
However, I must ask you how do you run yavide? yavide does not support running from the terminal which I think you are actually trying to do. You should be running yavide as described in installation guide

yavide does not support execution from within terminal environment (i.e. like ordinary vim does). That does not mean that you cannot start it up from the terminal but its environment is supposed to be graphical (hence gvim dependency). Running it over ssh implies that it is not going to be run in a graphical mode but terminal mode instead and hence the problems you get.
yavide has not been built in mind to support terminal mode execution by default. Although, I am not saying it cannot be done, 'cause it can, but I haven't put much focus on that use-case.
P.S. if has("gui_running") in .editor.vimrc is actually redundant/not-supported and is basically a left-over from the initial setup that yavide was built upon.

Second issue (Error detected while processing function Y_Env_Init..Y_ServerStart) attended to python2 and python3 version, in my system default python version 3 and pip install packages for version 3), simply use pip2 to install packages for python 2.

This is caused by one of the previous refactoring (some things have been renamed). But what I find really strange is that this error does not come up on my machine.
Nevertheless, fix is on the master branch. Please try it out and let me know here if it worked out for you. Just do git fetch && git pull.

However, I am getting other error messages, presumably because of two
different versions of vim/gvim installed. I'll investigate that and then

Different Linux distributions have different ways of integrating python2 & python3 and making a decision which one is going to be system-wide default. Sometimes, this can be source of the installation/runtime problems so make sure this is not a case.
