As for the matter of recognition: -A calls dash at the end of conversion in order to add it to dash’s list of docsets; therefore it does make perfectly sense that just copying a docset into the target did doesn’t make dash recognize it. See also #4 on that matter.
The main point of your bug is very weird though as I absolutely can’t reproduce it. :( I downloaded bottle’s docs and tried it myself with a fresh 2.7 virtualenv and doc2dash straight from PyPI:
$ doc2dash -A ~/Downloads/bottle
