Added a some instructions, and I've made a note that I need to go through and do this for every chapter. Suggestions on how to present it better would be appreciated.

Suggestion for presentation of installation instructions: keep them together somewhere for each package (appendix?) and refer (link) to them in each chapter where applicable. That way you have only one version of instructions to maintain. And those familiar with installation or those that already have them installed can skip the reading easily.

Perhaps like this:

Chapter prerequisite packages

ggplot2, pryr, lineprof
See [link] for installation instructions.

Or, you could just refer to a page that contains an R script that installs all the packages needed in the whole book somewhere at the start of every chapter. That way you only have to maintain that one page...

I like the idea of repeating the prereqs (even though I'll have to be extra careful with checking) because it makes the chapters more accessible as standalone works. I think relatively few people will read the book cover to cover, so minimise inter-chapter dependencies (or at least making them explicit) is worth some extra work.
