I will try to implement this in the next release. Unfortunately, because the current version (v4.61) does not currently record which window a tab was suspended in, it will continue to have this problem until AFTER a new release gets installed. (meaning that you will have at least one more merging issue as you upgrade to the next release).

This has now been implemented in v4.74. As mentioned above, after upgrading to the new version the window each tab belongs to will start to get recorded. So on subsequent restarts of the extension, you can now restore suspended tabs based on the window they belonged to.
